When I need to shorten a screw a scootch or two, I chuck it in my drill and spin it while holding the end to ... whatever, grinder, belt sander, file, etc. Sometimes I have to run a nut onto the screw to get a good grip. Added benefit is that I don't nick my delicate fingertips.
If I had a tap for whatever these screws are I would just drill and tap some thin aluminum sheet to help with holding them and use a diamond plate to grind them down a little.
